Within six minutes Javier Hernández claimed his fourth goal in four games to put United 3-0 ahead on aggregate.
The goal was aided by Ji-sung Park intercepting a loose ball in midfield and passing the ball off to Dimitar Berbatov, who then passed to Hernández 30 yards from goal.
Coasting with a 3-0 aggregate lead inside six minutes, United were forced to hang on as an Ajax fightback brought them to within a goal of qualification.
After three Champions League finals in four seasons, a last 16 tie Europa League against Bilbao at Estadio San Mamés on Mar 15 perhaps will be a challenge for United.
